You can make your Unique Ships stronger by leveling them up or upgrading them.

Upgrading Unique Ships is identical to normal ships.

But to level up Unique Ships, you will need resources, Cannons and Essence of the Sea. 

You can get Essence of the Sea by collecting resources, or by completing Daily Quests and Daily Events.
